Trakt doesn’t use tvdb to import metadata. It uses tmdb.

You’ll want to report to tmdb to delete the bad episodes. Then after tmdb fixes it, report it via trakt from the show details page for trakt to remove the bad episodes that no longer exist on tmdb.
